The proliferation of high throughput single-cell technologies that can profile thousands of cells has led to an explosion of studies utilizing these techniques. However, the statistical rigor for comparing across samples that each contain thousands of data points has not been developed. We propose two methods by which single-cell data can be presented, either as clusters or trajectories, and two approaches for inter-sample comparisons. With what we believe to be “gold standard” datasets we generated, we demonstrate the utility of these approaches in comparing differences between single-cell landscapes and trajectories, pinpoint cells that drive differences, and benchmark batch effect correction tools. We hope that these tools can provide the quantitative and statistical assessment of cell state diversity between samples beyond qualitative visualization, as is commonly performed in the field.
