We will describe an extension for Weighted-gene correlation network analysis (WGCNA) that improves the identification of modules of co-expressed genes within whole-transcriptome datasets. This extension, called iterativeWGCNA, provides an unsupervised, non-biased filtering method that improves the robustness of detected modules and minimizes information loss. We have used iterativeWGCNA to calculate a gene co-expression network that traces the developmental lineage of mouse β-cells. Analysis of the network enabled us to identify the stage-specific expression of clustered protocadherin genes and to identify 81 C2H2 zinc finger proteins whose expression is correlated with endocrine specification and β-cell maturation.
